The permanent exhibition in the Józef Czapski Pavilion, whose layout was designed by Krystyna Zachwatowicz and her husband Andrzej Wajda, occupies the second floor. The display features electronic versions of Czapski's diaries as well as photos and documents unknown to wider public, including those from the time of Nazi occupation and Czapski's captivity.

The Czapski Museum with its manuscripts collection was established with a donation from the Czapski family in the form of Emeryk Hutten-Czapski's library containing over eight thousand items. The library holdings also feature works published in the first half of the 19th century. The collection mainly contains Polonica, monumental works on Polish history and legislation and the European academic legacy dating back to the period between the 16th and 19th centuries, particularly related to law, theology and science.
